Use a proper bottle brush. Remember that the tap water you finally flush the bottle out will leave bugs inside, maybe use cooled boiled water.
For cleaning use hot water at about 60 + degrees not boiling.
I for years have filled my bike drinks bottles with a diluted juice and bottles after a day or two got bits of black mold in them however well I cleaned them, worst was when in the south of France due to the heat.
Any tap water is a bit iffy but our guts can cope with most of the possible problems but be careful with bottles for youngsters.
I clean mine after use and then check and clean before filling.
When in France there are a lot of fountains that you see cyclists filing their bottles. Watch out for Non Potable sign.
I’ve found that the materials used to make the bottle weather clear, white of black etc. jury out as to which is best. I avoid dark bottles using clear or white or yellow.
I could do with replacing all my cycling bottles but could not find the size that I wanted when in France in 2022. Those available in the U.K.are not so good. To me Zefal or Science in Sport are best as use the same pair of each for ten years or more.
Beware that there will be a build up of black mold in the valves and I have found out how to dismantle them and reassemble.
