The fan theory stuff is often a lot of fun to play around with thinking about, but knowing Lynch a lot of that stuff is probably things that he did for the hell of it without it fitting into the story as some sort of cosmic clue. like the airplane windows *do* flash for no apparent reason, and it *is* very disconcerting. But it doesn't mean anything aside from "Lynch had an idea in the editing bay and did it".
Lynch's work is usually more literal than people give it credit for. I've been gradually reading "Room To Dream" in my spare time, lots of great insights into Lynch's methods.
I pretty much agree with your approach. there isn't a grand puzzle to solve because Lynch isn't the kind of filmmaker who makes puzzles (or puzzles with clear answers at the very least). He makes decisions based on intuition. he has ideas and he expresses them. That's how he works.
