I think he's genuinely funny, although he's at his funniest when he's kind of parodying his Mad Men role (e.g. in 30 Rock, when he's an entitled idiot who gets things because he's handsome, or when he's pitching "Jon Hamm's John Ham" on SNL) so you have a point.
I guess so much of the plot of the first few Mad Men seasons hinges on the fact that everybody loves him (his coworkers want his approval, his bosses want to keep him, every woman wants to sleep with him) and it might have fallen apart if they undercut that too much by letting him be funny.
