My favorite thing like that is with arsis and thesis. In theory, one of these words refers to the accented syllable in a metrical foot while the other refers to an unaccented syllable. In practice, even in ancient times, nobody was sure which was which so all "arsis" really means is "not thesis", and "thesis", "not arsis".
